Summary Scientists are faced with mining large datasets from different sources to answer a particular question. Data analysis and information integration have become an essential tool in biomedical research. The availability of genomic data at multiple layers makes it possible to co-analyze them in a common framework for new insights. In recent years, quantitative trait loci (QTL) analysis and expression quantitative trait loci (eQTL) analysis have gained momentum due to its power of integrating genetic variation with molecular phenotypes like gene expression. However, due to the complexity of the data and analysis framework, the science community demands a comprehensive protocol suitable for the general audience of biologists and bioinformaticians. In this book, we plan to write such a handbook on state-of-the-art eQTL analysis, where interdisciplinary researchers will provide both theoretical and practical guidance to eQTL analysis and interpretation. We believe such a book will come at the right time as more genomic and transcriptomic sequencing projects are underway to produce datasets for eQTL and QTL analysis on many organisms of interest. Hence, this book is targeted for biologists and bioinformaticians who generate data and provide eQTL and QTL analysis
